Purification and Analysis

Purification and Analysis

The utilization of synthetic oligonucleotides is increasing in fields ranging from novel therapeutics to clinical diagnostics. However, small amounts of impurities are produced at each step throughout the oligonucleotide synthesis cycle. For this reason, oligonucleotides used for the purposes of gene knockout, genotyping, and diagnosis generally need further purification after synthesis. Unpurified crude synthetic oligonucleotides can seriously affect their ability to achieve the desired purpose. With professional technology and equipment, Alfa Chemistry has the ability to provide customers with oligonucleotide purification and analysis services.

Purification Methods

Purification by PAGE

Polyacrylamide gel electrophoresis (PAGE) has been considered as a powerful tool for the purification of oligonucleotides, which can be performed either at the analytical level or preparative scale. In general, the principle of purifying oligonucleotides by PAGE is based on the size and charge of the oligonucleotide. This method is particularly useful for obtaining high-purity oligonucleotides.

Purification by chromatography

Oligonucleotide purification by chromatography involves various techniques that separate oligonucleotides based on their physicochemical properties such as size, charge, and hydrophobicity. The most common chromatographic methods used for oligonucleotide purification include reverse-phase high-performance liquid chromatography (RP-HPLC), ion-exchange chromatography (IEX), and size-exclusion chromatography (SEC).

Structural Analysis Methods

Structural determination by X-ray crystallography

In order to understand the function and properties of oligonucleotides, it is essential to understand their structure. In structural biology, X-ray crystallography is the most widely used method, which is not limited by any size constraints and can provide very detailed information on the structure of oligonucleotides. In addition, by analyzing scattered X-rays, it is possible to understand the electron density distribution in oligonucleotide molecules.

Structural determination by NMR Spectroscopy

Nuclear magnetic resonance (NMR) spectroscopy is a powerful technique for the determination of oligonucleotide structure due to its wide dynamic range, quantitative and non-destructive characteristics. This method enables structures to be determined in solution, and does not lead to molecular crystallization.
